We would like to name her after a relative from the other side of the family, but we're having a very hard time finding something that is pretty, can grow with the child, and not be totally out there for this generation. The names we have to work with are:
Geraldine
Corena
Lucille
Barbara
Mattie Belle (yes, she was named for a steamboat)
Regina
If we go back to a different branch of my family, we have
Martha
Garnett
Jane
Norma
I am desperate enough to start chopping up last names, but even there I'm stumped!
Hamilton
Anderson
Odom
Sandring
Reininga
Nuz
Lillienkamp (Lillian?? So popular!)

You picked a beautiful name for your first daughter, Mary-Alice. As Abby Sandel from Nameberry and Appellation Mtn (one of my favorite name bloggers) would say, you may have a bit of the Already-Used-Your-Favorite-Name syndrome.
Looking at the potential family names, Mattie Belle stands out as something that would match Mary-Alice nicely in both style and loveliness. It may be due to my geographically location (South Eastern US) but I have never heard of the Mattie Belle steamboat. The only downside in using Mattie Belle would be the potential for misspellings...plus with all the Madeline's and Madison's, etc. going by Maddie or Maddy it may be a bit popular for your taste.
I also thinking Jane & Lucille (or Lucy) would make lovely sibling names for Mary-Alice. But if you are looking here for advice, these probably aren't to your taste.
Some similar names which my work...
Adair to honor Geraldine (same meaning)
Carine (KUH ren) or Cora to honor Corena
Nora to honor Norma
Ella-Nora or Eleanora would honor both Norma & Lucille as it has same meaning (light)
Reina to honor Regina and Reininga family
Marta to honor Martha
Ginger or Flannery or Ruby to honor Garnett for similar meaning 'dark red or red' and 'red stone'
Joan or Joanna to honor Jane

Regina Jane or Regina Belle sound kind of pretty but they don't really go with Mary-Alice... How about Jane Belle?

I like a lot of those names, actually. But if you really want some variants, here you go:
Luciana
Lucinda
Mattea (ma TAY a)
Reina (Spanish form of Regina)
Janina, Joanna, Ivana (all forms of Jane)
Andrea
Andromeda
