Both middle name choices are nice, but you may want to avoid two names that are both one-syllable. It sounds choppy that way. Cole Thomas sounds great. I personally think two middle names are silly.

I like two middle names as long as they flow well together. The number of syllables in each need to vary too. From your three names I think this order flows best -
Cole Thomas James.

I also like -
Cole William James
Cole Dominic James
Cole Christian James
