Since Willow is an honoring name, perhaps there are other names on your family tree you could use for her brother besides Will Jr.?
If you want to honor William again in your son's name, perhaps you could choose a name that sounds similar to it without being too matchy with Willow?

I think a meaning match could be a good way to connect your name with your sons. Amy means dearly loved, or beloved.
David- means beloved
Lennan- means sweetheart or lover
My favorite by far however is Connelly/Conelly. It means love or friendship. It shares the double 'L' with Willow and I think they would make a good sibset.
