If you are using the same set regardless of gender the ones that seem most gender neutral to me are
Finley and Rowan

Juniper & Indigo would make a nice pair, though I see them more as girl names.
Quinn & Sage is another nice set.
For two boys I might use Rowan & Finley. It's hard to know what to choose without knowing genders. Finley seems the most neutral to me. The others all seem to lean one gender or the other.
